Put the pages number in a thesis according to Apa style

I finished my thesis and defended it. Now, I need to publish it online. But, it is divided in three separate files and I am not able to put them together in a way that it maintains the correct sequence of pages as well as do not show the page number in some pages (like the cover..

).
Bear in mind that it is not necessary to do any alteration in the files, just put them together maintain the page numbers :)
